At first, Knuckles was the only Echidna left on the Floating island, in charge of waiting for his people to return and guarding the Chaos Emeralds. When Robotnik landed on the Floating island, he told Knuckles that Sonic was after the Chaos Emeralds. Having not met anyone from Mobuis before, Knuckles believed him. When Sonic learnt that Robotnik was on the Floating Island, he went there to take him prisoner and ran into Knuckles. After a Fight, Tails captured Robotnik and with Sonic, took him to a prison inside there hidden Base. However, He had a transmitter on him and Knuckles was able to free him and take Sonic's set of Chaos Emeralds with him. When they returned to the floating island, Robotnik joined Sonic's Emeralds with Knuckles' set to make the Super Emerald, Back into there original form before they were spilt up years before. Robotnik then used the Power of the Emeralds to take over Mobuis but Knuckles had started to mistrust Robotnik and have taken the grey 'Control' Emerald. He used to remove the power from Robotnik and send him back to Mobuis. Knuckles' next mission was to remove all traces of Robotnik from his island, after a few adventures doing this; Robotnik launched an attack on the Floating island with his new Death Egg and Metal Sonic. Knuckles was able to use the Islands defence systems to attack and destroy the new Death Egg and beat Robotnik again. A bit later, the first of Knuckles People returned to the Floating island in the form of Doctor Zachary, however he turned out to be a villain and his echidna guardian Robot destroyed the Master Emerald. Knuckles was able to stop the Robot and Zachary, but he felt to Mobuis, seeming dead. Knuckles then had to the use Head, now found out to be an intelligent machine, in place of the missing emerald due to it having the power inside. Knuckles went on a Small quest to find a New Emerald 'shell' to store the Power. After a while, he met up with Captain Plunder and was able to get hold of some information on the Floating island that had been lost and would help him repair it after the damaged done during the fight with Robotnik. Knuckles spent the next few months moving around Mobuis, trying to get back to the Floating Island. After Events took a turn for the worst, he allowed others, namely the Emerald Hill Folk, to live on the floating island since they were no longer safe from Robotnik on Mobuis. In the Run up to Issue 100, Robotnik was back with Doctor Zachary, how had been dying when Found by Robotnik's troopers and was now a cyborg. Due to the EMP when Super Sonic broke free, Robotnik's plan to control the Emerald Hill Folk failed and Knuckles stopped Robotnik but Zachary was now roaming the Floating Island. During the course of the years, Knuckles has been to the Special Zone, to the Nameless Zone and other places. Robotnik came back to the island to use the Emeralds power again and won. Robotnik became the supreme ruler of Mobuis and sent Robotnik into another timeline when Knuckles was still his slave. After Sonic stopped him, Robotnik was seemly destroyed but in fact was sent down into the atom sized world of Shanazar. While Sonic was fighting him there, Knuckles had a few small adventures around the place. During the attack of 'Chaos', the floating island was attacked and sank into the Sea. Since then Knuckles seeming been living with Sonic and his gang though not much is known. During this final Storyline, it appeared that Knuckles was alive in the Ancient past and somehow was still around in the future yet it has not be said how this was possible.
